I have no experience with removing a green screen but you could try what is being suggested here: http://www.imagemagick.org/discourse-server/viewtopic.php?f=2&t=14394. Or try the tricks from here: http://www.imagemagick.org/Usage/masking/#bg_remove. If you need more help please post an example image I can use.
